    Geometry construction is a fundamental aspect of any radiation transport simulation, regardless of the Monte Carlo code being used. Typically, this process is tedious, time-consuming, and error-prone. The conventional approach involves defining geometries using mathematical objects or surfaces. However, this method comes with several limitations, especially when dealing with complex models, particularly those with organic shapes. Furthermore, since each code employs its own format and methodology for defining geometries, sharing and reproducing simulations among researchers becomes a challenging task. Consequently, many codes have implemented support for simulating over geometries constructed via Computer-Aided Design (CAD) tools. Unfortunately, this feature is lacking in penRed and other PENELOPE physics-based codes. Therefore, the objective of this work is to implement such support within the penRed framework. Nature of problem: While Monte Carlo codes have proven valuable in simulating complex radiation scenarios, they rely heavily on accurate geometrical representations. In the same way as many other Monte Carlo codes, penRed employs simple geometric quadric surfaces like planes, spheres and cylinders to define geometries. However, since these geometric models offer a certain level of flexibility, these representations have limitations when it comes to simulating highly intricate and irregular shapes. Anatomic structures, for example, require detailed representations of organs, tissues and bones, which are difficult to achieve using basic geometric objects. Similarly, complex devices or intricate mechanical systems may have designs that cannot be accurately represented within the constraints of such geometric models. Moreover, when the complexity of the model increases, geometry construction process becomes more difficult, tedious, time-consuming and error-prone [2]. Also, as each Monte Carlo geometry library uses its own format and construction method, reproducing the same geometry among different codes is a challenging task. Solution method: To face the problems stated above, the objective of this work is to implement the capability to simulate using irregular and adaptable meshed geometries in the penRed framework. This kind of meshes can be constructed using Computer-Aided Design (CAD) tools, the use of which is very widespread and streamline the design process. This feature has been implemented in a new geometry module named “MESH_BODY” specific for this kind of geometries. This one is freely available and usable within the official penRed package1.     Given the global biodiversity crisis, there is an urgent need for new tools to monitor populations of endangered marine megafauna, like sharks. To this end, Baited Remote Underwater Video Stations (BRUVS) stand as the most effective tools for estimating shark abundance, measured using the MaxN metric. However, a bottleneck exists in manually computing MaxN from extensive BRUVS video data. Although artificial intelligence methods are capable of solving this problem, their effectiveness is tested using AI metrics such as the F-measure, rather than ecologically informative metrics employed by ecologists, such as MaxN. In this study, we present both an automated and a semi-automated deep learning approach designed to produce the MaxN abundance metric for three distinct reef shark species: the grey reef shark (Carcharhinus amblyrhynchos), the blacktip reef shark (C. melanopterus), and the whitetip reef shark (Triaenodon obesus). Our approach was applied to one-hour baited underwater videos recorded in New Caledonia (South Pacific). Our fully automated model achieved F-measures of 0.85, 0.43, and 0.72 for the respective three species. It also generated MaxN abundance values that showed a high correlation with manually derived data for C. amblyrhynchos (R = 0.88). For the two other species, correlations were significant but weak (R = 0.35–0.44). Our semi-automated method significantly enhanced F-measures to 0.97, 0.86, and 0.82, resulting in high-quality MaxN abundance estimations while drastically reducing the video processing time. To our knowledge, we are the first to estimate MaxN with a deep-learning approach. In our discussion, we explore the implications of this novel tool and underscore its potential to produce innovative metrics for estimating fish abundance in videos, thereby addressing current limitations and paving the way for comprehensive ecological assessments.

    We introduce BSMArt, a python program for the exploration of parameter spaces of theories Beyond the Standard Model. Especially designed for use with the SARAH family of tools, it is also sufficiently flexible to be used with a wide variety of external codes. BSMArt contains the first public release of the Active Learning scan by the same authors; but contains several additional scanning algorithms, ranging from the very simple to MultiNest and Diver. A BSMArt scan can be set up in a matter of minutes with only minimal editing of configuration files; installation scripts for all relevant tools and examples are provided.     Paraffin waxes are widely recognized as emerging marine pollutants, even their classification by the recent monitoring programs and the knowledge of their occurrence, and sources of contamination in marine ecosystems are poorly defined and reported. Wax presence and distribution have been evaluated in different environmental compartments in the Pelagos Sanctuary (Mediterranean Sea) floating on the sea surface and stranded on beaches, focussing on their characterization, accumulation areas and pollution inputs. More than 2,500 yellow paraffin residues were detected and analysed in the study area showing a prevailing dimension smaller than 5 mm. The Genoa Canyon and the waters facing Gorgona Island resulted in the more polluted areas representing two distinct hotspots of wax accumulation potentially related to the high density of tanker vessels sailing to and from the harbour of Genova and Livorno. Higher concentrations of beached particles were found along the Tuscan coast (11 items/100 m) and on Pianosa Island (110 items/m2). This study gives valuable insights into paraffin wax pollution in the Pelagos Sanctuary, emphasizing the need for harmonized monitoring and detection methods to elucidate the potential impacts on marine organisms. Moreover, mitigating actions are crucial to prevent and curb the waxes pollution of marine ecosystems.

    International audience; The Mozambique Channel, a complex domain composed of passive margins and oceanic crust affected by younger strike-slip and volcanic activity, is still poorly studied for surface heat flow. We present 33 new marine-type heat flow estimations acquired offshore in 2014-2015 during the MOZ cruises, completed with 4 new heat flow values derived from reappraised old well sites (PAMELA project). Offshore heat flow is generally low to normal and does not display strong variations. As poor data coverage persists in large parts of the area, we performed a heat flow prediction mapping using the similarity method. Based on an extrapolation of old and new data guided by 14 geological and geophysical proxies, we obtain on a 0.1 • × 0.1 • grid a predicted heat flow and its uncertainty from the statistics of all values at global grid points with similar proxies. We succeeded to obtain good predictability on 70% of pixels and an RMS error <2.3 mW/m 2. The proxies selected for the prediction include a map of genetic domains, sediment thickness, topography and bathymetry, crustal ages, Curie point depth, Free air anomaly, distances to volcanoes, tectonic structures and continent-ocean boundaries. The new Mozambique heat flow map shows a predominantly low offshore heat flow of around 50 mW/m 2 , associated with the Jurassic and early Cretaceous age of the oceanic crust. Several heat flow anomalies standoff to this background heat flow with two main orientations: low heat flow anomalies with a N-S orientation and high anomalies with a mostly NE-SW orientation, which are linked mainly to tectonic structures.

    The microphysics of electron and photon propagation in liquid argon is a key component of detector design and calibrations needed to construct and perform measurements within a wide range of particle physics experiments. As experiments grow in scale and complexity, and as the precision of their intended measurements increases, the development of tools to investigate important microphysics effects impacting such detectors becomes necessary. In this paper we present a new time-domain Monte Carlo simulation of electron transport in liquid argon. The simulation models the TRANSport in Liquid Argon of near-Thermal Electrons (TRANSLATE) with the aim of providing a multi-purpose software package for the study and optimization of detector environments, with a particular focus on ongoing and next generation liquid argon neutrino experiments utilizing the time projection chamber technology. TRANSLATE builds on previous work of Wojcik and Tachiya, amongst others, introducing additional cross-section processes up to ionization, thus modeling the full range of drift electron scattering interactions. The simulation is validated by benchmarking its performance with swarm parameters from data collected in experimental setups operating in gas and liquid. Comment: 17 pages, 12 figures

    Staphylococcus is a significant food safety hazard. The marine environment serves as a source of food for humans and is subject to various human-induced discharges, which may contain Staphylococcus strains associated with antimicrobial resistance (AMR). The aim of this study was to assess the occurrence and geographical distribution of AMR Staphylococcus isolates in seawater and whiting (Merlangius merlangus) samples collected from the English Channel and the North Sea. We isolated and identified 238 Staphylococcus strains, including 12 coagulase-positive (CoPs) and 226 coagulase-negative (CoNs) strains. All CoPs isolates exhibited resistance to at least one of the 16 antibiotics tested. Among the CoNs strains, 52% demonstrated resistance to at least one antibiotic, and 7 isolates were classified as multi-drug resistant (MDR). In these MDR strains, we identified AMR genes that confirmed the resistance phenotype, as well as other AMR genes, such as quaternary ammonium resistance. One CoNS strain carried 9 AMR genes, including both antibiotic and biocide resistance genes. By mapping the AMR phenotypes, we demonstrated that rivers had a local influence, particularly near the English coast, on the occurrence of AMR Staphylococcus. The analysis of marine environmental parameters revealed that turbidity and phosphate concentration were implicated in the occurrence of AMR Staphylococcus. Our findings underscore the crucial role of wild whiting and seawater in the dissemination of AMR Staphylococcus within the marine environment, thereby posing a risk to human health.

The KM3NeT Collaboration is building and operating two deep sea neutrino telescopes at the bottom of the Mediterranean Sea. The telescopes consist of latices of photomultiplier tubes housed in pressure-resistant glass spheres, called digital optical modules and arranged in vertical detection units. The two main scientific goals are the determination of the neutrino mass ordering and the discovery and observation of high-energy neutrino sources in the Universe. Neutrinos are detected via the Cherenkov light, which is induced by charged particles originated in neutrino interactions. The photomultiplier tubes convert the Cherenkov light into electrical signals that are acquired and timestamped by the acquisition electronics. Each optical module houses the acquisition electronics for collecting and timestamping the photomultiplier signals with one nanosecond accuracy. Once finished, the two telescopes will have installed more than six thousand optical acquisition nodes, completing one of the more complex networks in the world in terms of operation and synchronization. The embedded software running in the acquisition nodes has been designed to provide a framework that will operate with different hardware versions and functionalities. The hardware will not be accessible once in operation, which complicates the embedded software architecture. The embedded software provides a set of tools to facilitate remote manageability of the deployed hardware, including safe reconfiguration of the firmware. This paper presents the architecture and the techniques, methods and implementation of the embedded software running in the acquisition nodes of the KM3NeT neutrino telescopes. Peer Reviewed

    Marine megafauna feeding on fishery catches (depredation) or being incidentally caught on fishing gear (bycatch) have become important issues. Their socioeconomic and conservation stakes have been increasingly studied across the world fisheries. They remain understudied in the Pacific Ocean, where longline tuna fisheries reported such interactions. In this study, we provide the first assessment of bycatch and depredation by sharks and odontocetes on longlines in French Polynesia between 2000 and 2018, using data from observers reporting, captains’ logbooks, questionnaires and additional monitoring by authors during three fishing trip. We found that less than 2% of the catch had been depredated, and that shark depredation was more common than odontocete depredation. Shark bycatch was important (20,000 sharks annually, 0.5 shark every 1000 hooks) and odontocete bycatch seemed low (13 occurrences in 18 years), though we identified clear reporting flaws. We discuss the range of uncertainty associated with our assessment, based on the current reporting systems, and the potential consequences of depredation and bycatch on tuna fisheries, as well as on shark and odontocete populations in French Polynesia.

    Geometry construction is a fundamental aspect of any radiation transport simulation, regardless of the Monte Carlo code being used. Typically, this process is tedious, time-consuming, and error-prone. The conventional approach involves defining geometries using mathematical objects or surfaces. However, this method comes with several limitations, especially when dealing with complex models, particularly those with organic shapes. Furthermore, since each code employs its own format and methodology for defining geometries, sharing and reproducing simulations among researchers becomes a challenging task. Consequently, many codes have implemented support for simulating over geometries constructed via Computer-Aided Design (CAD) tools. Unfortunately, this feature is lacking in penRed and other PENELOPE physics-based codes. Therefore, the objective of this work is to implement such support within the penRed framework. Nature of problem: While Monte Carlo codes have proven valuable in simulating complex radiation scenarios, they rely heavily on accurate geometrical representations. In the same way as many other Monte Carlo codes, penRed employs simple geometric quadric surfaces like planes, spheres and cylinders to define geometries. However, since these geometric models offer a certain level of flexibility, these representations have limitations when it comes to simulating highly intricate and irregular shapes. Anatomic structures, for example, require detailed representations of organs, tissues and bones, which are difficult to achieve using basic geometric objects. Similarly, complex devices or intricate mechanical systems may have designs that cannot be accurately represented within the constraints of such geometric models. Moreover, when the complexity of the model increases, geometry construction process becomes more difficult, tedious, time-consuming and error-prone [2]. Also, as each Monte Carlo geometry library uses its own format and construction method, reproducing the same geometry among different codes is a challenging task. Solution method: To face the problems stated above, the objective of this work is to implement the capability to simulate using irregular and adaptable meshed geometries in the penRed framework. This kind of meshes can be constructed using Computer-Aided Design (CAD) tools, the use of which is very widespread and streamline the design process.     Given the global biodiversity crisis, there is an urgent need for new tools to monitor populations of endangered marine megafauna, like sharks. To this end, Baited Remote Underwater Video Stations (BRUVS) stand as the most effective tools for estimating shark abundance, measured using the MaxN metric. However, a bottleneck exists in manually computing MaxN from extensive BRUVS video data. Although artificial intelligence methods are capable of solving this problem, their effectiveness is tested using AI metrics such as the F-measure, rather than ecologically informative metrics employed by ecologists, such as MaxN. In this study, we present both an automated and a semi-automated deep learning approach designed to produce the MaxN abundance metric for three distinct reef shark species: the grey reef shark (Carcharhinus amblyrhynchos), the blacktip reef shark (C. melanopterus), and the whitetip reef shark (Triaenodon obesus). Our approach was applied to one-hour baited underwater videos recorded in New Caledonia (South Pacific). Our fully automated model achieved F-measures of 0.85, 0.43, and 0.72 for the respective three species. It also generated MaxN abundance values that showed a high correlation with manually derived data for C. amblyrhynchos (R = 0.88). For the two other species, correlations were significant but weak (R = 0.35–0.44). Our semi-automated method significantly enhanced F-measures to 0.97, 0.86, and 0.82, resulting in high-quality MaxN abundance estimations while drastically reducing the video processing time. To our knowledge, we are the first to estimate MaxN with a deep-learning approach. In our discussion, we explore the implications of this novel tool and underscore its potential to produce innovative metrics for estimating fish abundance in videos, thereby addressing current limitations and paving the way for comprehensive ecological assessments.

    We introduce BSMArt, a python program for the exploration of parameter spaces of theories Beyond the Standard Model. Especially designed for use with the SARAH family of tools, it is also sufficiently flexible to be used with a wide variety of external codes. BSMArt contains the first public release of the Active Learning scan by the same authors; but contains several additional scanning algorithms, ranging from the very simple to MultiNest and Diver. A BSMArt scan can be set up in a matter of minutes with only minimal editing of configuration files; installation scripts for all relevant tools and examples are provided.     Paraffin waxes are widely recognized as emerging marine pollutants, even their classification by the recent monitoring programs and the knowledge of their occurrence, and sources of contamination in marine ecosystems are poorly defined and reported. Wax presence and distribution have been evaluated in different environmental compartments in the Pelagos Sanctuary (Mediterranean Sea) floating on the sea surface and stranded on beaches, focussing on their characterization, accumulation areas and pollution inputs. More than 2,500 yellow paraffin residues were detected and analysed in the study area showing a prevailing dimension smaller than 5 mm. The Genoa Canyon and the waters facing Gorgona Island resulted in the more polluted areas representing two distinct hotspots of wax accumulation potentially related to the high density of tanker vessels sailing to and from the harbour of Genova and Livorno. Higher concentrations of beached particles were found along the Tuscan coast (11 items/100 m) and on Pianosa Island (110 items/m2). This study gives valuable insights into paraffin wax pollution in the Pelagos Sanctuary, emphasizing the need for harmonized monitoring and detection methods to elucidate the potential impacts on marine organisms. Moreover, mitigating actions are crucial to prevent and curb the waxes pollution of marine ecosystems.

    International audience; The Mozambique Channel, a complex domain composed of passive margins and oceanic crust affected by younger strike-slip and volcanic activity, is still poorly studied for surface heat flow. We present 33 new marine-type heat flow estimations acquired offshore in 2014-2015 during the MOZ cruises, completed with 4 new heat flow values derived from reappraised old well sites (PAMELA project). Offshore heat flow is generally low to normal and does not display strong variations. As poor data coverage persists in large parts of the area, we performed a heat flow prediction mapping using the similarity method. Based on an extrapolation of old and new data guided by 14 geological and geophysical proxies, we obtain on a 0.1 • × 0.1 • grid a predicted heat flow and its uncertainty from the statistics of all values at global grid points with similar proxies. We succeeded to obtain good predictability on 70% of pixels and an RMS error <2.3 mW/m 2. The proxies selected for the prediction include a map of genetic domains, sediment thickness, topography and bathymetry, crustal ages, Curie point depth, Free air anomaly, distances to volcanoes, tectonic structures and continent-ocean boundaries. The new Mozambique heat flow map shows a predominantly low offshore heat flow of around 50 mW/m 2 , associated with the Jurassic and early Cretaceous age of the oceanic crust. Several heat flow anomalies standoff to this background heat flow with two main orientations: low heat flow anomalies with a N-S orientation and high anomalies with a mostly NE-SW orientation, which are linked mainly to tectonic structures.

    The microphysics of electron and photon propagation in liquid argon is a key component of detector design and calibrations needed to construct and perform measurements within a wide range of particle physics experiments. As experiments grow in scale and complexity, and as the precision of their intended measurements increases, the development of tools to investigate important microphysics effects impacting such detectors becomes necessary. In this paper we present a new time-domain Monte Carlo simulation of electron transport in liquid argon. The simulation models the TRANSport in Liquid Argon of near-Thermal Electrons (TRANSLATE) with the aim of providing a multi-purpose software package for the study and optimization of detector environments, with a particular focus on ongoing and next generation liquid argon neutrino experiments utilizing the time projection chamber technology. TRANSLATE builds on previous work of Wojcik and Tachiya, amongst others, introducing additional cross-section processes up to ionization, thus modeling the full range of drift electron scattering interactions. The simulation is validated by benchmarking its performance with swarm parameters from data collected in experimental setups operating in gas and liquid. Comment: 17 pages, 12 figures

    Staphylococcus is a significant food safety hazard. The marine environment serves as a source of food for humans and is subject to various human-induced discharges, which may contain Staphylococcus strains associated with antimicrobial resistance (AMR). The aim of this study was to assess the occurrence and geographical distribution of AMR Staphylococcus isolates in seawater and whiting (Merlangius merlangus) samples collected from the English Channel and the North Sea. We isolated and identified 238 Staphylococcus strains, including 12 coagulase-positive (CoPs) and 226 coagulase-negative (CoNs) strains. All CoPs isolates exhibited resistance to at least one of the 16 antibiotics tested. Among the CoNs strains, 52% demonstrated resistance to at least one antibiotic, and 7 isolates were classified as multi-drug resistant (MDR). In these MDR strains, we identified AMR genes that confirmed the resistance phenotype, as well as other AMR genes, such as quaternary ammonium resistance. One CoNS strain carried 9 AMR genes, including both antibiotic and biocide resistance genes. By mapping the AMR phenotypes, we demonstrated that rivers had a local influence, particularly near the English coast, on the occurrence of AMR Staphylococcus. The analysis of marine environmental parameters revealed that turbidity and phosphate concentration were implicated in the occurrence of AMR Staphylococcus. Our findings underscore the crucial role of wild whiting and seawater in the dissemination of AMR Staphylococcus within the marine environment, thereby posing a risk to human health.

The KM3NeT Collaboration is building and operating two deep sea neutrino telescopes at the bottom of the Mediterranean Sea. The telescopes consist of latices of photomultiplier tubes housed in pressure-resistant glass spheres, called digital optical modules and arranged in vertical detection units. The two main scientific goals are the determination of the neutrino mass ordering and the discovery and observation of high-energy neutrino sources in the Universe. Neutrinos are detected via the Cherenkov light, which is induced by charged particles originated in neutrino interactions. The photomultiplier tubes convert the Cherenkov light into electrical signals that are acquired and timestamped by the acquisition electronics. Each optical module houses the acquisition electronics for collecting and timestamping the photomultiplier signals with one nanosecond accuracy. Once finished, the two telescopes will have installed more than six thousand optical acquisition nodes, completing one of the more complex networks in the world in terms of operation and synchronization. The embedded software running in the acquisition nodes has been designed to provide a framework that will operate with different hardware versions and functionalities. The hardware will not be accessible once in operation, which complicates the embedded software architecture. The embedded software provides a set of tools to facilitate remote manageability of the deployed hardware, including safe reconfiguration of the firmware. This paper presents the architecture and the techniques, methods and implementation of the embedded software running in the acquisition nodes of the KM3NeT neutrino telescopes. Peer Reviewed

    Marine megafauna feeding on fishery catches (depredation) or being incidentally caught on fishing gear (bycatch) have become important issues. Their socioeconomic and conservation stakes have been increasingly studied across the world fisheries. They remain understudied in the Pacific Ocean, where longline tuna fisheries reported such interactions. In this study, we provide the first assessment of bycatch and depredation by sharks and odontocetes on longlines in French Polynesia between 2000 and 2018, using data from observers reporting, captains’ logbooks, questionnaires and additional monitoring by authors during three fishing trip. We found that less than 2% of the catch had been depredated, and that shark depredation was more common than odontocete depredation. Shark bycatch was important (20,000 sharks annually, 0.5 shark every 1000 hooks) and odontocete bycatch seemed low (13 occurrences in 18 years), though we identified clear reporting flaws. We discuss the range of uncertainty associated with our assessment, based on the current reporting systems, and the potential consequences of depredation and bycatch on tuna fisheries, as well as on shark and odontocete populations in French Polynesia.
